I can't help you with info on the groups but I do know a jujutsu teacher in Yokohama. We used to practice at Kishine Koen which is one stop from Shin-Yokohama. There's a large Budokan there. I'm not sure where he's practicing now. The jujutsu we studied is not really trained in an IMA way but the techniques Taiji nicely. I'll put you in touch if you are interested.
I would add that some of the koryu have as their basis a real emphasis on training an "internal" body method (shen fa).
